we use prototype. however, i don't know the pros/cons relative to dojo.
prototype seemed really odd to me with its applicative programming style. I find that many of these JavaScript libraries just add complexity on top of the base JavaScript functions; they, in effect, fragment the community of developers by turning JavaScript developers into "Prototype" developers or "Dojo" developers.
DoJo, at least, seems to have a rational approach to dealing with class heirarchies. When I looked at Prototype last, I didn't think they had a good solution (and I think suffered from inefficiencies at instance instantiation time).
